Probably Pokémon Emerald version because it was Hoenn enhanced from RS.
Second would be Channel because FRAK YEAH!
Then probably Platinum because I enjoyed it a lot.

I'll break it down:
GB - Yellow - Easy, you get Pikachu, follows the anime at the time when it was watchable.
GBC - Crystal - Updated from Gold / Silver, which were already fantastic games.
GBA - Emerald - Updated from Ruby / Sapphire, which were already fantastic games (aren't I just creative with these responses?).
DS - SoulSilver - Basically crystal with good graphics, Pokemon that follow you, and the ability to be able to run without holding B. Also, you could assign items to the touch screen, and the menu was down there. Simply, it has the best menu layout of all the games.
3DS - None yet
OVERALL - Emerald. Just the most fun overall and had a great plot, which many of the Pokemon games seem to lack.

GB - Yellow - Only one I played fully on this xD
GBC - Gold - My first pokemon game, I loved it to death.
GBA - Emerald - I never owned R/S but this brought me into the world of pokemon even more.
DS - Pokemon: Blue Rescue Team - First time I almost cried at the end of a game.
GAMECUBE - XD - I played the **** out of this and loved every bit of it. So much fun. SEQUEL PLEASE.
OVERALL - XD - Good Plot and pokemon choices, so much to do and a ton of fun.

GB- Blue- It was my very first game ever.. =] So it has significance for me n_n
GBC- Crystal- I remember this game the most out of the GB/GBC games.. I loved it =D
GBA- Emerald- Best game ever!! I love Hoenn, and I would put RBS all together if it wasnt for Emeral having the Battle Frontier and focusing on Rayquaza =D But Sapphire is one of my favorite types of colors so yea xD
DS- Black(Probably BLACK2 once I play it)- I love it so much, the graphics, region, etc. etc. etc. I havent had the chance to play/get Black 2, but I'm pretty sure I'll like it even more haha.. I love change and how much Pokemon has grown with the video games.. I look forward to newer games =]
N64- Pokemon Stadium 2 without a doubt.. I adore that Gym Leader Castle <3
Gamecube- Pokemon Colosseum- Love love love love!!!
Wii- Pokemon Battle Revolution- Only cuz I havent played much Pokemon games on the Wii, but I remember transfering my DP pokemon on here and me, my brother and cousins would ALWAYS battle with it =]
Overall- Not even gonna try to pick.. I might have to stay Pokemon Stadium 2 for its Gym Leader Castle, and Black/Black2 for handheld and main story games,, =]

GB- Blue, because it was the first I played on the GB out of the three
GBC- Crystal, I love GEN 2 so much, You don't even know
GBA- Emerald, because it's the only one I have other than RS Pinball
DS- SoulSilver, My first pokemon game, and **** yeah GEN 2 remake
Overall- SoulSilver. I was so sad when I lost it... Ill probably buy it again soon...

Pokemon Emerald in my opinion is the most fun Pokemon game.
